SeqBench

Batch FASTA, cloning, CRISPR, workflows — MCP & REST API

Visit

SeqBench runs DNA, RNA, and protein sequence tools entirely client-side in the browser: primer design, restriction and cloning simulation, CRISPR guide design, codon optimization, alignment, and plasmid annotation. Batch FASTA processing and multi-tool workflow pipelines handle bulk analysis, and every tool is also exposed as a REST API and MCP server so agents and scripts can call the same operations directly.

Features

  • Primer design & Tm calculation
  • Restriction digest and cloning simulation
  • CRISPR guide design
  • Codon optimization
  • Sequence alignment and plasmid annotation
  • Batch FASTA processing and multi-tool workflow pipelines
  • REST API and MCP server for automation

Use Cases

  • Designing a primer set and checking Tm before ordering oligos
  • Simulating a restriction cloning step before running it at the bench
  • Designing and validating CRISPR guides against a target sequence
  • Cleaning up and batch-processing a whole multi-FASTA file at once
  • Calling sequence tools from an AI agent via MCP or REST

SeqBench has great potential! A few improvements could make it even better. I'd love to share my feedback and suggestions. Email: [email protected]

The core friction point in bioinformatics workflows has always been the gap between having sequence data and being able to actually process it efficiently at scale. Most teams are stuck manually chaining together tools or writing custom scripts to handle FASTA files, restriction site analysis, and CRISPR workflows. Having a unified interface with REST API and MCP support removes a huge pain point - you get batch processing capabilities without needing to be a shell script expert. For research teams, synthetic biology startups, or anyone doing sequence analysis work, being able to automate complex multi-step workflows through a clean API is genuinely valuable and saves weeks of dev time.
